My guess is that if he is, he'll be in either a flashback sequence, or a "psyche-war"/type scene.
Remember - Xavier entered another body at the end of X3 (which also introduced Moira MacTaggert), and both X-Men: DoFP and The Wolverine take place after X3.
So, while Stewart may appear in a scene or two, I'm more convinced Xavier will be in more sequences in the film.
On a side note - any "alternate timeline" story could use a cameo or two...
